This file was generated by a script I use to produce a summary of BAM file SNP results. A BAM file contains the raw data reads of a sequenced DNA sample.

What follows are the results of my own BAM. The fields are:

Depth should be in the high 90's percentage points. For example, the first line tells us that the derived (mutated) value of T was found in 100% of the reads.

The higher the count, the better. But a single high quality read can be acceptable if matches are found in other samples.

The quality fields are assigned by the lab. Frankly, I don't know how they're determined. But, obviously, the higher the value, the better. The AV_MAPQ (average map quality) can be as high as 60, and the AV_QUAL (average read quality) can be 40.

The following sample line shows 4 reads at the stated position, but only 50% of them (2) were read as having the mutation. Furthermore, the quality is low. It's safe to say that that I'm not positive for BY44247.

The following example line represents why I report not-promising reads. The depth is only 68%, which would normally be sufficient reason to ignore it, but there are several considerations. There were a total of 114 reads, and the quality of those reads is great. Furthermore, every tested descendant of John Cooley has similar reads for this SNP.
